The former Orlando Pirates, Cape Town City and SuperSport United coach was first reported to have left Babina Noko following a dip in form almost two weeks ago.
He wasn't with the team as they lost 3-1 to Stellenbosch last weekend, as Paulus Masehe took charge of the team.
Sekhukhune occupied third place for much of the season but have struggled for results since the resumption of football after the Africa Cup of Nations break.
Losing to Stellies left the club in fifth place on the league standings - with 38 points from 25 games, eight points behind Kaizer Chiefs, in third.
Sekhukhune finally confirmed Tinkler's departure on Thursday.
A club statement read: "Sekhukhune United Football Club confirms that it has reached a mutual agreement with Head Coach, Mr Eric Tinkler, to part ways with immediate effect.
"Mr Tinkler departs the Babina Noko family after 13 months in charge, during which he contributed to the club's ongoing development and competitive progress.
"The club expresses its sincere appreciation for his professionalism and commitment during his tenure.
“Mr Paulus Masehe will assume the role of Head Coach on an interim basis until further notice.”
